My friend's church looked very similar to this before she got to decorating. My first advice would be to pick colors that coordinate with the red carpet. You don't necessarily have to incorporate red, just make sure your colors don't clash with the red (green immediately comes to mind as a no-go).

Their wedding was in November so they used greenery to decorate. They brought in their own arch and wrapped it in greenery, and they brought in two Christmas trees to put in the back corner. You might be able to put some larger florals (you could DIY this with Hobby Lobby florals to keep it cost effective) or some other installment. Once we got the trees and the wedding party up there, you really couldn't see the color of the carpet at all!
I think that stained glass window is beautiful, but if you wanted to hide it you could always put up some draping on that back wall.

Hi Morgan! What about a pretty arch or two flanking floral arrangements? They'll help draw everyone's eyes up front!

Pinterest is a really great resource for décor ideas as well!
